Picked by the Cincinnati Reds, Hanigan played at the Chattanooga Lookouts in the AA-League and then, at the Louisville Bats, in the AAA-League, before coming into the fray for the Reds. He made his debut in 2007 after being called up in September as a pinch hitter. He also recorded his first hit in that game.

Hanigan spent most of 2007 at the AAA- and the AA-League. In 2008, he continued in the minors before being pulled into the 40-man roster for the 2009 season.
