In 2000, Alayes moved out of his home town to join Quilmes Atletico Club, where he remained for five years. He made over 100 league appearances with the team, scoring a total of 22 goals.

In 2005, Alayes returned to his former and present club, Estudiantes, with whom he had won the Apertura 2006 title, the highlight of his career so far.
